Window Mode Issue

I am using Windows Vista, I run the game in window mode (-w), everything works fine if I don't touch the window. However if I move the window (ie. to the center of the screen), then I run into a game breaking issue. Whenever I try to select a different building/troop/ship/mission, nothing pops up and instead the window titlebar blinks as if I was clicking on the window bar instead of the game.

 

Anyone experience this/have a solution?

 

I am thinking if there was a way to automatically set the windows position when it loads up (from the upper left to the middle of the desktop), then I can avoid this issue. Thoughts?
